Operation - What is the purpose of the square cover on the inside of my microwave?

The square cover on the inside of the microwave is called the Waveguide Cover. The Waveguide Cover is there to protect the Waveguide cavity from food and moisture and to distribute the microwaves evenly to properly heat.

The Waveguide cavity is where the electomagnetic waves are generated in your microwave oven.
